Once you have the second drive inside, there is no reason not to just work on it from that point. Start Disk Utility on your main drive and use that to format the second drive with Apple Partition Map and Mac extended. Again, I don't know the MDD. There is some general preference for the position of a startup drive if you share the same cable, but I can't remember if it is at the middle or end.
